RMarkdown

"RMarkdown" is a fantastic tool to write efficiently manuscripts and research reports. It relieves the work to get your manuscripts and reports reproducible and transferable. You combine the coding in R and writing of the documentation/interpretation of the results all in the same file and compile it directly as a report (e.g. as html, pdf or word document). No copy pasting from the statistical analysis tool to the documentation file anymore. After this course, you will no longer need to create multiple files in order to produce one single research document. Tables, figures, citations and much more can be included in one single document to be directly shared with your peers or PIs.

Topics:

This introductory course on RMarkdown covers:

  • Getting familiar with the syntax of RMarkdown

  • Include code in the manuscript

  • Format tables and figures with RMarkdown

  • Structure the document

  • Automatize reports using different parameters (render)

  • Produce reports in different formats (docx, HTML, PDF)

Methods:

The course consists of lessons on how to work with RMarkdown and hands-on examples with best-practice solutions.

Learning Goals

1. Understand RMarkdown Syntax and Structure

  • Use RMarkdown syntax to format and organize research documents effectively.

  • Combine R code and text in a single document to streamline the reporting process.

2. Integrate Code, Tables, and Figures

  • Embed R code in RMarkdown to generate reproducible analyses directly within reports.

  • Format tables and figures within RMarkdown for clear and professional presentation.

3. Structure RMarkdown documents

  • Incorporate general information (table of contents, numbering)

  • Generate reports in multiple formats (docx, HTML, PDF) to suit various dissemination needs.

4. Get in touch with advanced features of RMarkdown

  • Apply parameters in RMarkdown to automate and customize report content for different analyses.

  • Include citations and references to RMarkdown documents.

  • The focus of these advanced tools is dependent on the participants’ wishes.

Prerequisites

To participate in this course, you need to know Programming skills with R, e.g. course Introduction to R and additional practice.

Target Group

This course is open to researchers of all career stages, or anyone interested in learning about the subject.

The course content is coordinated, so we strongly recommend that you do not miss any part of the course. To receive a certificate we expect full time and active participation.

This course is open to individuals affiliated with Helmholtz or a HIDA Partner only. You may register for the course allocating yourself to one of the following groups:

  1. All Helmholtz affiliations
  2. Helmholtz Information & Data Science School (HIDSS) affiliation
  3. HIDA Partner affiliation

Please note that after the first two weeks of the registration period the unbooked seats from categories 2 and 3 will be opened for all Helmholtz affiliations (category 1).
